Job Description

Would you like to play a key role in integrating the data required to build an atlas of human cell types?  The single cell revolution in biology has the potential to revolutionise our understanding of the human body at the cellular level, with important implications for medicine.  Massive efforts are under way to generate transcriptional profiles of all cell types in the human body, but these efforts require mechanisms to unify data and annotations.  The Cell Annotation Platform (CAP) promises to be a key element in this unification effort.

This is an opportunity to work on the semantic infrastructure required to support the CAP and related efforts.  Enabling the data integration, re-use and reanalysis required to build an integrated atlas of human cells.

Your role

  • Working with CAP developers to incorporate cell ontology terms into annotation autosuggestion/autocomplete (re-using EBI ontology tooling infrastructure used by HCA/DCP) allowing options for annotating with cell ontology terms.
  • Building a pipeline to extract CAP annotations for potential incorporation of new cell types to the cell ontology & track mappings of new Cell Ontology terms to CAP annotations.
  • Working with CAP developers to leverage the Cell Ontology  and the EBI ontology tools suite to enhance term suggestion for CAP users.
  • Building and maintaining ontology term templating and build pipelines to support the work of Cell Ontology editors

You have

  • A degree in computer science
  • High proficiency and experience in Python development
  • Proficiency in shell scripting
  • A good understanding of semantic technologies covering one or more of: OWL, RDF, knowledge graphs

You might also have

  • A higher degree in computer science, ideally with some specialisation in semantics
  • Experience with gathering user requirements and developing specifications
  • Experience with using Makefiles to run software builds.
  • Javascript development experience

  • Contract duration: This position is a 2-year grant limited fixed term contract (estimated 01/09/2021-31/08/2023).
